After searching many forums I couldn't find a way to sort this out. Finally I found it was due to a missing setting in 'hosting' table. The path to root folder was missing. I logged in to the psa database and manually entered the path to domain's root folder and it all then executed /usr/local/psa/admin/sbin/websrvmng -a -v to rebuild all apache includes.

All started to work after than. Hope this will help someone.
